If you want to be safe, I recommend runs where you kill the devs and they remain dead until the end of the level. My best guess is that the game will give you progress during a level, but revert progress if you quickload it away. I also had halfway completed a level, killing one dev, then "restarted" the mission from the menu and did not kill that dev, but seemed to get credit for it. I went back and killed one that I had previously skipped the achievement popped instantly during the level. I made it through the sixteenth dev, only "skipping" two in this manner, and did not receive the achievement. Certain dev kills require you to break stealth, so I was originally quicksaving, killing them, then quickloading in hopes that they would still count. There are 31 devs to kill for two achievements and the tally method is a bit unclear.
